Title:

Simple Elastic Models of Protein Machines and Synthetic Motors

Abstract:

Protein machines play a fundamental role in biological cells. As enzymes, they facilitate
or enable chemical reactions. As manipulators, they perform operations with other biomolecules,
such as DNA. As pumps, they actively transport ions through membranes. As motors,
they are used to transport material through the cell.

While chemical structures of most protein machine are known, their all-atom molecular
dynamics (MD) simulations encounter profound difficulties. The typical durations of a single
operation cycle of such a machine are of the order of tens of milliseconds, too long for MD simulatio
where dynamics of a protein cannot be usually followed for more than a few microseconds.

Surprisingly, simple coarse-grained elastic-network can however be employed for
structurally resolved dynamical simulations of protein machines. In my talks, I will show
how such models are constructed and demonstrate how they are applied for several
important proteins, including HCV helicase, myosin and actin. Moreover, I will also
present and discuss a model synthetic motor constructed as an elastic network and
operating similar to real protein machines.

Title:

Soft Matter models of tissue “ wetting of living drops” - Spreading and motility of cellular aggregates

Abstract:

We first introduce the field of “Active Matter”. Active processes in both living and non-living
matter create a novel class of nonequilibrium materials composed of many interacting unit
that individually consume energy and collectively generate motion or mechanical
stresses. Active systems span an enormous range of length scales, from the cytoskeleton of
individual living cells, to tissues and organisms, to animal groups such as bird flocks, fish
schools and insect swarms. We will show strong similarities between aggregates of ants and cells!

We then describe the biomechanics of multicellular aggregates, a model system for tissues.
We characterize the tissue mechanical properties (surface tension, elasticity, viscosity) by a
new pipette aspiration technique. The aggregate exhibits a viscoelastic response but, unlike
an inert fluid, we observe aggregate reinforcement with pressure, which for a narrow range
of pressures results in pulsed contractions or “shivering”. We interpret this reinforcement a
a mechanosensitive active response of the acto-myosin cortex.

We then describe the spreading of aggregates on rigid and soft substrates, varying both
intercellular and substrate adhesion. We find both partial and complete wetting regimes. For
the dynamics, we find a universal spreading law at short time, analogous to that of a
viscoelastic drop. At long time, we observe a precursor film spreading around the aggregate.
Depending on aggregate cohesion, this precursor film can be a dense cellular monolayer or
consist of individual cells escaping from the aggregate The dynamics of spreading result
from a balance between active cellular driving forces and permeation of cells to enter into the film.

Finally we describe the motility of aggregates induced by chemical or rigidity gradients, or
spontaneous: on soft substrate, the precursor film is unstable, leading to a symmetry
breaking and a global motion of the aggregate, as a giant keratocyte (Figure 1 c).

からみあい高分子のモデル化と分子動力学計算との接続

アブストラクト:

重合度の大きな「からみあった」高分子系では高分子鎖同士が交差できない
という動的な拘束 (「からみあい」) のために特徴的な挙動が表れる。
からみあい系は分子動力学モデルで直接計算するには緩和時間が非常に長く
なってしまう。また、単純なからみあいは粗視化ポテンシャルで表現できないため
メソスケールのモデル化も簡単ではない。本講演では、最近開発された
メソスケール粗視化モデルとして 1 本鎖・多数鎖スリップスプリングモデルを紹介し、
その統計力学的性質について議論する。また、メソスケール粗視化モデルと
Kremer-Grest 分子動力学モデルとのマルチスケール接続手法について議論する。

講演タイトル:

粘性流体中を沈降する滴の変形現象

アブストラクト:

グリセリン水溶液中に比重の異なるグリセリンの滴を落とすと、滴は落下しながら
トーラス状に変形した後、不安定化を起こし、複数の滴に分裂する[1,2]。
分裂の数は二流体の密度差、滴の体積、溶液の粘性、滴の拡散係数で構成される
無次元量で整理されてきた[2]。我々はグリセリン水溶液と硫酸鉄(III)n水和物水溶液
の滴を用い、同様の実験を行った。本実験の密度差は従来の実験より1ケタ大きい。
本実験においても滴の分裂現象が観察されたが、従来の丸い形状のままで分裂は起こらず、
多角形に変形したのち、分裂が起こる。また、滴の分裂個数について2個から7個の
分裂が観察されたが、4個以上の分裂については従来提案されていた無次元量で整理
することができなかった。その理由として、無次元量の導出過程で滴にかかる抵抗として
ストークス抵抗を仮定していることが考えられる[2]。この予想の検証のため、分裂の数n と
分裂前後の滴落下の終端速度 v 0, v1 の関係を実験で調べた。ストークス抵抗を
仮定した場合、v1/ v 0 ~n-2月3日となるが、実験が示すv1/ v 0はストークス抵抗
が与える-2月3日 乗ではなく、-1月6日 乗とよく一致している。講演では、v1/ v0が-1月6日 乗
に従う理由について考察を行い、滴の変形機構を議論する。

Title:

Toxin-Antitoxin Battle in Bacteria

Abstract:

Many toxin-antitoxin operons are regulated by the toxin/antitoxin ratio
by mechanisms collectively coined ”conditional cooperativity”. Toxin and
antitoxin form heteromers with different stoichiometric ratios, and the
complex with the intermediate ratio works best as a transcription
repressor. This allows transcription at low toxin level, strong
repression at intermediate toxinlevel, and then again transcription at
high toxin level ([1] and references therein). Such regulation has two
interesting features; firstly, it provides a non-monotonous response to
the concentration of one of the proteins, and secondly, it opens for
ultra-sensitivity mediated by the sequestration of the functioning
heteromers. We explore possible functions of conditional regulation in
simple feedback motifs, and show that it can provide bistability for
wide a range of parameters [2]. We demonstrate that the conditional
cooperativity in toxin-antitoxin systems combined with the
growth-inhibition activity of free toxin can mediate bistability between
a growing state and a dormant state. Conditional cooperativity also
secures that the antitoxin dominated state has a substantial amount of
toxins present, which helps the transition to the toxin dominated state
under stress. These features may be relevant for understanding persister
formation in E. coli.

小天体地形と粉体物理学

アブストラクト:

我々は常に地球の圧倒的重力の影響下にあるが,小惑星などの規模が小さい天体では
その重力の効果は極めて弱くなる.例えば小惑星イトカワ表面での重力加速度の値は
地球のそれより5桁ほど小さい.また,小惑星などの天体はレゴリスと呼ばれる粉体層で
覆われている場合がある.そのような天体では重力が弱いがゆえに表面のレゴリス層が
比較的簡単に流動や分級のような現象を(主として隕石衝突により)起こしている
と考えられている.このような小天体で起こっている現象や地形を正しく理解する
ためには,粉体物理の知見の深化が必要となる.関連する微少重力実験[1,2]の動向
や我々の粉体対流の実験[3]などについて紹介する.

Statistical Properties of Granular Materials and Their Application on 3D Printing

アブストラクト:

The Edwards' entropy formalism provides a statistical mechanical framework for describing dense granular systems. Experiments on vibrated granular columns and numerical simulations of quasi-static shear flow of dense granular systems have provided indirect evidence that the Edwards' theory may accurately describe certain aspects of these systems. However, a fundamental assumption of the Edwards' description --- that all mechanically stable (MS) granular packings at a given packing fraction and externally imposed stress are equally accessible --- has not been explicitly tested.

We directly tested Edwards' hypothesis. Besides exploring static properties near the potential energy minima of MS states, we added dynamics in our zero pressure system by applying quasistatic shear. This forces the system explore the potential energy landscape, and we believe the intrinsic properties of potential energy minima play an important role in guiding the evolution of small sheared systems. We also numerically and experimentally studied dynamics of small systems confined to a frictionless box, where particles sediment in a gravitational field. We find that the MS packings do not occur with equal probability, and therefore Edwards' hypothesis needs to be revised in this regard.

Moreover, placing an obstacle near an orifice of a granular hopper has been recently shown to facilitate gravitational granular flow through the orifice significantly. Using various obstacles and changing size dispersity of grains, we want to further clarify the physics behind this phenomenon. We developed molecular dynamics (MD) simulations to study the discharging of frictionless grains, and reported potentially the most efficient way of discharging densely stored grains. We emphasize the impact of applying our results to 3D printing that makes solid objects of virtually any shape using granular materials.

表面張力勾配に駆動される液滴・粒子の運動

アブストラクト:

非平衡条件下での自発運動は、生物の運動のメカニズムとの関係などもあり、近
年興味を持たれてきている。そのような中で、非生物系において、界面張力勾配
を利用して自発的に運動する液滴や粒子の運動について、実験・理論両面から解
析した2つの結果について報告する。

(i)液滴の界面において界面張力の勾配が存在するときに液滴が自発運動する。
このときには、Marangoni対流と呼ばれる対流が起こることが重要である。この
運動に関してStokes近似のもとで流体力学的に取り扱うことを試みた。また、
Belousov-Zhabotinsky反応(BZ反応)と呼ばれる化学振動反応系を用い実際に液
滴が動くことを確認した。実験系の比較も交えながら議論する予定である[1,2]

(ii)界面活性剤を周囲にまきちらしながら運動する液滴や粒子が知られており、
その代表的なものが水・樟脳系である。今回、そのような粒子の形状が運動に与
える影響について考察した。具体的には、楕円微小変形した粒子を考え、摂動論
を用いることによって、その運動方向について議論した。また、水・樟脳系を用
いた実験により、理論と合致することを確認した。

粉体のジャミング転移;そのスケーリングと現状

アブストラクト:

粉体のジャミング転移は非熱的相転移のユニークさと同時にガラス転移との関係
で注目を集めている。今回は以前に発表者等が提唱した摩擦のない粒子系のスケ
ーリング理論[1,2]を復習し、粒子摩擦の効果でどのように変更を受けるかを議
論し[3]、更に最近の振動剪断系での剛性率のスケーリングについて言及する[4]。

ファラデー波に駆動された”泳ぐ”液滴

アブストラクト:

細胞運動に代表されるように、変形をしながら運動する粒子・パターンの研究は
いくつか行われている。より単純な系では、液面上のアルコール液滴や反応拡散
系の孤立ドメインなどが変形をしながら運動をすることが報告されている。
今回我々は水よりも重く粘性の高いシリコンオイル上に水滴を乗せ垂直加振した。
その結果、水滴と空気の気液界面のみ共振を起こし、水滴上に局在したファラデー
ウェーブが起こり、液滴が楕円状に変形することが分かった。また、変形をした
液滴は静止していることが希であり、自転運動・公転運動・往復運動・ジグザグ
運動など多様な運動をすることが分かった。
ファラデーウェーブにより液滴の形状が変形するという報告はあるが[1]、ファ
ラデーウェーブにより様々な運動をする液滴は初めての報告である。そこで、液
滴の変形と重心運動の関係を中心に実験結果について報告したい。

Self-assembly due to capillary and magnetocapillary forces

アブストラクト:

Capillary driven self-assembly consists of suspending small objects at the water-air interface. Due to the balance between gravity and surface tension, the interface is slightly deformed, inducing a net force between the particles. Self-assembling mesoscale structures can be achieved along liquid interfaces, opening ways to much simplified manufacture processes of micro-electromechanical systems. First, I will show that it is possible to shape the particles with a low cost 3D printer, for composing specific mesoscopic structures. Since capillary interactions can be downscaled, this method for producing capillary multipoles opens new ways to low cost microfabrication. In the second part of my talk, I consider the presence of a vertical magnetic field. Dipole-dipole repulsion competes with capillary attraction such that 2d ordered structures are self-assembling. By adding a horizontal and oscillating magnetic field, periodic deformations of the assembly are induced. Pulsating particle arrangements start to swim at low Reynolds number. The physical mechanisms and geometrical ingredients behind this cooperative locomotion are identified.

Super-hydrophobic situations generate very special dynamics, and we would like to give examples of two of them. In a first part, we'll discuss the strategies of the underwater spider Argyroneta Aquatica, which takes advantage of its super-hydrophobic abdomen to build a bell of air to survive. In a second part, we'll see how vapor production in the Leidenfrost situation can be exploited to generate motion of bodies (either liquid, or solid) levitating above their substrate in such a situation.

Dynamics of liquid contact line on gels: How the wetting is like on soft and diffusive gel surfaces?

アブストラクト:

Gels are materials of great interest as they are complex state of matter and they also have promising potentials for applications such as food processing, medical science, and electronics [1]. One of the important challenges is to understand and to control their interfacial properties, e.g., adhesion, friction, and wetting. Here we are focusing on the wetting problems on gel surfaces.

Wetting is still an active subject of research even on “hard” solid surfaces because of the need to patch up classical hydrodynamics near the contact line. Compared to general solid materials, gels have characteristic properties which can drastically affect the statics and dynamics of the liquid contact line, i.e., gels are very soft and swell with liquid [2-4]. As a primitive study of wetting on gels, we experimentally explored the contact line dynamics of water sessile drops on two different types of gel substrates: hydrophilic (PAMPS-PAAM) gels and hydrophobic (SBS-Paraffin) gels. In each situation, the contact line exhibits a behavior which is largely different from the general wetting situation on solids. We understood that the two characteristics, i.e., gel rheology and swelling effect, play crucial roles for those behaviors [5,6].

Polarity Patterns and Contraction Dynamics of Stress Fibers
要旨:
Cells organize filamentous actin (F-actin) into complex cytoskeletal structures that play a major role in determining cell rheology and cell shape, and in generating the forces necessary for motility, cell division or tissue stability. Stress fibers are contractile actomyosin bundles commonly observed in the cytoskeleton of metazoan cells. The spatial profile of the polarity of actin filaments inside contractile actomyosin bundles is either monotonic (graded) or periodic (alternating). In the framework of hydrodynamics of active gels, we write the constitutive equations for a polar, active, elastic medium. An analysis of the resulting equations for the dynamics of polarity shows that the transition from graded to alternating polarity patterns is a nonequilibrium Lifshitz point. Active contractility is a necessary condition for the emergence of sarcomeric, alternating polarity patterns. We also analyze time scales of cross-linked actomyosin bundles with uniform polarity retracting when severed in vivo by laser ablation, or when isolated from the cell and micromanipulated in vitro in the presence of ATP.

タイトル:重力不安定性の中で観察される表面パターン

要旨:小さな密度の溶液(LDS:Lower Density Solution)の上に密度の大きな流体(HDS:Higher Density Solution)を置くと、二流体界面で重力不安定性が起こり、HDSは沈む。HDSの沈みこみ過程で、LDSの表面にHDSによって描かれたフラクタルパターンもしくはセルパターンが観察される。フラクタルパターンからセルパターンへの遷移はアスペクト比r/h~1付近で起こり、表面パターンの遷移に伴い、鉛直方向の流れも変化する(rは容器半径、hは溶液の深さ)。セミナーではこれらのパターンの形成機構について、議論する。本研究は千葉大学櫻井建成准教授、北畑裕之准教授、九州大学高見利也准教授との共同研究である。

タイトル:ゲル表面波の回転位相転移

要旨:ゲルの表面では、その固体的・液体的性質より、表面張力波、レイリー波の二種類の波が複雑に混ざり合って伝搬している。これが表面張力などの表面波を用いたゲル表面の物性測定を困難にしており、その表面応用の妨げとなっている。セミナーでは、ゲル表面の表面張力波、レイリー波を回転位相の違いにより分類した結果や、その伝搬過程における位相転移について紹介する。

  • タイトル:Liquid domains in Lipid Membrane

  • 要旨:We study giant lipid vesicles as a model of cell membranes. Much of our past work has focused on finding the minimum number of lipid types required to create liquid domains in a vesicle. We find that liquid domains appear on the surface of vesicles containing at minimum a high melting temperature lipid, a low melting temperature lipid, and cholesterol. These three components separate into two phases. This presents an interesting question of which components are in which phases,and in what amounts. I will review our work using fluorescence microscopy and NMR to determine the lipid composition of the liquid domains vs. the background, and to map phase diagrams and to quantify tie-lines. Our work in the past year has focused on two new projects. We study how domains in one leaflet of the membrane are induced in an opposite, initially uniform leaflet, or if the uniform leaflet suppresses domain formation in the first leaflet. We also study how composition fluctuations in the membrane vary with temperature near a miscibility critical point, and find a fit with the prediction of the 2D Ising model.

  • タイトル:Fusion of model lipid membranes: timescales and some applicatio

  • 要旨:Membrane fusion is a vital process as it is involved in many cellular functions and stages of cell life like import of foodstuffs and export of waste, signaling between nerve cells, fertilization, and virus infection. In both, life sciences and bioengineering, controlled membrane fusion has many possible applications, such as drug delivery, gene transfer, chemical microreactors, or synthesis of nanomaterials. Fusion dynamics is intriguing but microscopy observations with time resolution higher than several milliseconds have not been achieved until recently. Using micromanipulation of giant unilamellar vesicles as model membranes one can directly observe membrane fusion. We induce the fusion of giant lipid vesicles in a controlled manner and monitor the fusion dynamics with a temporal resolution of 50 microseconds; see Proc. Natl. Acad. Sci. USA. 103, 15841・15846 (2006). Two different approaches of inducing directed fusion are used. In the first one, we employ synthetic fusogenic molecules incorporated in the membranes. As a second approach we use electrofusion. Some aspects on the effects of electric fields on vesicles will be presented. For both fusion protocols, the opening of the fusion necks is very fast, with an average expansion velocity of centimeters per second. This velocity indicates that the initial formation of a single fusion neck can be completed in a few hundred nanoseconds.

  • タイトル:Defect-mediated phase transitions in the DMPC/C12E5 lamellar Phase

  • 要旨:

    • We study a lyotropic system, consisting of a lecithin (DMPC) and a non-ionic surfactant (C12E5) in water. The system exhibits a lamellar-to-nematic or, with appropriately chosen chiral components, a lamellar-to-cholesteric phase transition upon lowering the temperature. The structural properties of the lamellar phase have been studied by polarised light microscopy, small-angle x-ray scattering and freeze-fracture transmission electron microscopy, while fluorescence recovery after photo-bleaching on a confocal microscope is used for dynamic properties. All the observations are consistently described in terms of topological melting, with the proliferation of dislocations leading to at least one, and possibly two intermediate phases above the nematic (or cholesteric) low-temperature phase. Such a system could be of interest in drug-delivery applications using multi-lamellar vesicles.

  • 要旨:

    • I will address different problems involving distorted liquid interfaces and their evolution. While falling into air, a water jet destabilizes into a polydiperse rain. Air friction acts on the liquid globules and distorts their interfaces. Some of the shapes produced are unstable. The different shapes and the bursting mechanism are explained by scaling arguments. The nucleation of a hole in a fluid sheet, owing to its high surface area, leads to its bursting. We show differents setups leading to the production of soap films in viscous atmospheres, an describe the properties of these films. Opposing the case of a soap film into air, the environment plays here a dominant role in the bursting process. A simple model is provided to explain the opening velocities of the holes. The impact of a liquid jet on a bath, if it is fast enough, gives rise to the entrainement of an air film. The entrainement threshold and the properties of the air sheet produced can be controlled in different ways.

    • Two hundred years after the understanding of surface tension by Laplace and Young, physics of fluid interfaces still raise intriguing questions. As an example, we present different situations where an interface endures a strong deformation, owing to either a friction (raindrops), a thermal shock (Leidenfrost phenomenon) or a physical shock (impact of a jet in a pool, as when using a samovar). In all these cases, we discuss questions of morphogenesis (shape and characteristics of the tortured interface). We also stress practical consequences of our findings (maximum size of a raindrop, making of a foam with jet).

  • タイトル:Reversible Phase Transition of Nano-Structured Lipid Systems in Confined Geometry

  • 要旨:

    • Aqueous sub-micron sized dispersions of the binary monolinolein/water system, which are stabilized by means of a polymer, internally possess a nano-structure. Taking this as our starting point, we were able to demonstrate for the first time that this internal structure can be tuned bytemperature in a reversible way. Upon increasing the temperature, this internal structureundergoes a transition from cubic via hexagonal to a fluid isotropic, so-called L2-phase and viceversa. This means that upon cooling there is also a back transformation of the internal structure from L2 via hexagonal to cubic. We found that these internal structures depend only on the current temperature and there is no hysteresis or other change after such a heating/cooling cycle.Intriguingly, in addition to the structural changes in topology, the particles exhibit a “breathing mode”: they expel (take up) water to (from) the aqueous continuous phase when increasing (decreasing) the temperature in a reversible way. At each temperature, the internal structures of the dispersed particles correspond very well to those in non-dispersed binary monolinolein-water phase with excess water. This proves that they actually remain in thermodynamic equilibrium even though the particles themselves are kinetically stabilized. They are internally self-assembled (“ISASOMES”). Recently we were able to incorporate also additional oil into the system and thereby controlling the resulting structures at a given temperature. This finally led, for the first time, to the formation of emulisified micro-emulsions.

  • 内容:近年、高荷電コロイド分散系では、同符号の荷電コロイド同士が凝集する現象など に興味が持たれ、様々な研究がなされている。その中で、最近、徳山は荷電コロイド と対イオンとの間に働くクーロン相互作用と多体効果から荷電コロイド同士に働く徳 山有効引力ポテンシャルを提案した [1]。 そこで、この有効ポテンシャルを用いて、ブラウン動力学法による荷電コロイド分 散系の計算機実験を行った。その結果、非常にコロイドの濃度が希薄な領域にもかか わらず、コロイドや対イオンの電荷数を変化させることによって、気体相に加えて、 液滴相と固滴が見つかった [2]。さらに、固滴相と液滴相でのドロプレットの成長過 程を調べたところ、固滴相と液滴相では、異なる成長則に従うことがわかった。
